I allocated 2048m to run java by modifying Java control panel , however when I run RM by clicking on radpidminer.jar , it shows just 881 mb available memory,

I use the same configuration (except kbuntu, but I guess this does not count ). I cannot confirm this behavior.
On RapidMiner5.0 nearly all the allocated memory is shown in system monitor. In previous versions this did not work correctly (sometimes), but the allocated memory is used, so dont worry,
hope this was helpful
greetings,

at least on windows the java control panel just configures the runtime environment for java applets in browsers. For modifying the amount of memory RapidMiner uses, edit the start script RapidMinerGUI and use it to start RapidMiner. Just uncomment the line and enter the value for the MAX_JAVA_MEMORY variable.
Greetings,
Sebastian
